How to run new instance in same server.

Please let me know which are the files need to change like db,user and password or else.

You need to either use a different port number for accessing the second installation or you need to define a subdomain in your DNS or hosts file.

The only difference in PM 3.X is that your rewrite rules in the virtualhost definition in the pmos.conf file are different, but otherwise it is the same.
