I have created a custom plugin to extend the REST API as suggested here http://wiki.processmaker.com/3.0/Creati ... _Endpoints

The new endpoint works fine. I would like to make use of some PMFunctions in the endpoint and wondering how best to include it.

I haven't tried this, but this should work. In your plugin code add the lines:

$g = new G();
$g->LoadClass("pmFunctions");

Then you should be able to call PM Functions in your plugin code. Let me know if that works and I will add it to the documentation.
